Got the car back from the dealer and the noise is gone. The transfer case was on its last leg, hence the grinding noise.

Brought it back to the dealership and they're looking at it now. Initially they diagnose that it was the water pump, but the noise did not disappear. Now they're replacing the transfer case. Ill update once I get the car back.

Wow, that is a loud noise!  How many miles on the Countryman? I would definitely check the fluid level in the transmission and transfer case, and also make a visual inspection of the fluid itself, make sure it is clear and not milky or contaminated....

For the transfer box: Check transfer box oil level.  If necessary, pour in transmission oil up to lower edge of opening for oil filler plug 

See if there are any indications of previous work on the transfer case - see if any of the bolts on the transfer case and center u-joint / bearing shows signs that they have been removed in the past...

Hi, brand new guy here. I recently acquired 2012 Countryman S All4 and so far I'm loving it. The only thing that bothers me is this weird noise that seems to be coming from the transmission or transfer case area??? It sounds like a gear whine. It doesn't affect my driving, the car runs smooth actually, just that noise that bothers me.
