Welcome to the Mini Mania forum!

1. If the manual mode with the stick is working, then it must be an electrical issue between the paddles and the ECU computer. This can be a connection issue or bad paddles....
2. It is not uncommon for the motor to go out on the early MINIs.
3.  There is a microswitch that disables the convertible top located at the rear parcel shelf.  If the parcel shelf is not seated correctly, it disables the convertible top - check the switch.

These are just some of my thoughts, there may be other issues but hopefully it will give you a starting point.
